Electrical problems

Hello all,
So I just had to replace the alternator on my Scorpio, 2.9, 12v, after it overcharged the battery and boiled it, causing the battery to spit battery acid all over the place, which has now been cleaned.
Unfortunately the PATS system is not working, no automatic door locking at all. Also the electric windows are not working at all, the rest of the electronics seem to be working fine. Although I already have an existing problem with the heater fan only blowing on the 3rd switch.
I have checked any corresponding fuses and replaced one that was burnt out, fuse 22, which fixed the boot not opening. I have also swapped the R12 relay, to no effect.
Any ideas and advice for what I can do to fix these problems? Any help would be greatly appreciated.

Sounds like a CCM fault. its located behind the glove box above the ecu. its a black unit with either 2 or 3 plugs going into it depending on spec of car
If it were a pats fault the car would not start

It sounds as though you have air con,rather that the higher grade SATC system in which case there is a known issue and solution Here.
I'm no expert, to put it mildly!  , on wiring diagrams but trawling through I'd suggest you check Fuses 8, 16, 17, 25 and26. I'd also check the large fuses I,II and III in the battery side fusebox. I note you've already done 22 with some success. Let us know how you get on please.

Thanks Simmo, you are correct that it is the air con rather than the higher grade SATC system.
I shall check those fuses as well, unfortunately it's pouring down at the moment, typical.
Will update you as soon as I can.

Well the rain stopped for long enough for me to be able to check all the suggested fuses, but all appear to be fine. Is it possible for any of them to fail without looking like they have?
Do you have any other ideas as to what might be causing the central locking and windows to not work?
UPDATE:
Swapped the CCM and EEC-IV (what I believe to be that) with ones from a, 'scrapper'. Everything still works apart from the Central Locking and Windows. My next step is going to be to take out the module in the drivers side door.

Update:
Took out and replaced the drivers door module, still no luck. Still the windows and central locking don't work and with the fuel cap locked as well I am in a real pickle.
I have no idea what to try next 
It is looking more and more likely that I shall have to pay an expensive visit to a local car electronics specialist.

Yes it is possible for fuses to fail without looking like they have, I always pull the fuse & check it with a meter or battery & bulb or swap it with one from a working circuit.
I doubt wiring diagrams will help much, I think it’s going to be a case of working through the circuit & finding where the power stops or running power direct to the driver door to see if things work then.
With the petrol flap not working I think I’d be checking nearer the fusebox.
I knew there had been posts (jonnycab sprang to mind) about using the base of a plastic bottle to push the connectors on but I couldn’t find it when I looked the other day at his posts. Anyway found it today:

Once I’ve managed to get into the foot well I don’t find it difficult to reach the plugs at the base of the fusebox by hand but a lot of people do so have plastic bottle handy.
If you can’t see the plugs there should be felt over the fusebox clipped to the 4 retaining studs you can see in the pictures.

I imagine the first priority is to get some petrol in the the car so that you can use it! Is the car an estate or saloon? the plastic plunger that locks the lid on the petrol cap when the doors are locked, will push back and stay back if you can reach it! (obviously unlikely without doing damage!) untill the lock is energised again by locking the doors, i only have experience of the 95 estate, there is no access to the plunger from the inside of the car on the estate, However it is possible i can reach my estate petrol cap lock from under the loose rear bumper, its tricky but i did it yesterday! if you can physically get hold of the lock body it is possible to twist it to disengage the lock from the cap housing and pull it back! i am wondering if your car is a saloon, wether there may be some access from inside the boot? either to the lock body or the 3 wires attached to it? These will probably be --White/(violet marker)---Black/(white marker)---yellow/( violet marker)! Can you confirm these colours or if you have any access to them or the lock please? i am working through a similar problem with my car just now,and will update when it's not so dam cold! Bob

Good news, it's fixed!!!! 
It was a blown/faulty 20amp fuse. So whilst I had changed one obviously blown fuse and had double checked all the others, I was unable to change the ones I checked.
So even if the fuse looks ok, change it for a new one.
ro284 - My car is a saloon and the locked flap was due to the fuse as the system is obviously linked to the central locking and windows.
