Take the motor aout and have a look inside the gears and see if any are broken.....Its really quite an easy job except your arms are continualy above your head...This page does not specifically relate to your problem but it will get you in the right direction

Gears seem fine. The best way I can describe the problem is its like the sunroof motor is being fed from a flat battery. The power just dies off in less than a second and then wont work for a while. Then when it does it only works for a split second again. Its got me puzzled!!!

Sounds as though the mechanism is jamming and the motor cannot push it past the jam...Which can be down to a number of reasons...  the only way to overcome this is to strip the whole assembly down and clean and grease all the parts .....I think there is a thermal overload on the motor and that may be the reason why it cuts out and then restarts later on..The Sunroof removal is a relativley easy job but adjustment afterwards can I understand be tricky.....The whole assemby is heald in with fourteen screws and it then lifts out.....
