Heater Problem

I have a 1997 (M) 2.5 manual with a VM engine and air conditioning.  My problem is that the heater is blowing cold.  Hot air is coming through when first switched on but after 5-10 seconds it blows permanently cold.
 
I have changed the thermostat and the fans appear to be functioning normally.
 
Two points that may or may not be be relevant. The engine temperature seems to be running colder than normal. When cruising in 5th gear at a good speed the engine temperature drops markedly, sometimes to the edge of cold (particularly when running downhill).  Secondly, this problem might have started after the car was sitting out in torrential rain when the factory fitted intruder alarm had a mind of its own for a couple of days.
 
Any ideas greatly appreciated.
