Replacing standard air box

I have just removed my K&N style filter and replaced the standard air box and filter, the car had to visit the dealership for an insurance assessment as I have mentioned here

Since replacing the standard equipment the car runs badly.
Feels like a missfire when driving but if you rev it at a standstill all seams fine.
I tried putting the k&n back on and it runs fine.
But I will have to put the standard one back on while it goes back for the insurance repairs.
I tried disconnecting the battery for half an hour or so and then did a journey of about fifty miles to see if the ecu had learnt different settings due to the k&n but this made no difference  
Any I deas anyone Huh

with the standard equip tickover is fine, but use the throttle and its suffocating, hunting for air?
firstly, is the standard filter new/clean,
secondly, is the scorp's fuel map self adjusting i.e. sensors monitor air flow and adjust petrol flow to suit? can the fuelling be re-mapped?
thirdly, do you use different plugs with the k&n, hotter range? if so it'd be worth reverting to the standard ones....

Yep k&n it runs fine.  
With the standard air box and filter when driving it feels like its miss firing but when stood still it revs smooth all the way through the range.
The standard filter is still good not having done many miles and the plugs are standard.
And as for the wife,,,,,, don't get me started on that. Lets just say she won't be driving the scorp again.
