Auto to manual transmission

I finally sorted out what was wrong with the engine and now a new problem appeared.
 
I checked the oil level on the automatic transmission box. level was fine but the oil was not clearly red. More brownish and maybe a little burnt smell.
 
The box is for now working but there is a little thump when changing from 2nd to 3rd gear. I`ve read some of the info on autobox in this site and it looks like the box is on it`s last milage. Cry
 
With all the timeconsuming problems I had with the engine I`m not ready to give up now so questions:
 
1. Is there anything I can do to fix the autobox?
2. Is it possible to fit a manual transmission instead of autobox?
 
Hope for some positive feedback on this one.

1. Fluid and filter change might extend the life of the autobox and make it run smoother. If there is any debris in the ATF then probably not worth it though. Fluid in mine is a pale brown colour and it has been like that since I bought the car - almost 3 years now - and I've had no issues.  
2. Yes, but it is quite involved - you will need to change the pedal box etc... and modify the wiring loom. Easier to get a good used replacement autobox.

My Auto box at sometime in it's life had a leak from a pipe going to it.   The chappy that owned it previously had put the car to a 'back-street' garage to get it fixed.   Unfortunately this garage put in the wrong fluid and my Autobox didn't like it!   When I got the car the fluid was a little discoloured, aye dark-red to brown, and although clear with no bits, it had a wee bit of a 'smell' to it.   The car at this point was a wee bit 'thumpy' into gear when cold, and possibly not as smooth as it could be through 2nd to 3rd again when cold.   I changed the fluid and filter and this made a difference.   Did five thousand miles and changed again, and this has kind of cleared up the problem, the car has done another five thousand with no problems.   It is still in my mind that I might have to change the Autobox, but for now the fluid is clear and although a dark-red all seems to be fine.   I suspect your 'box will work for a while yet.
